Can I alter the GTAP model and still use RunGTAP? Yes, you can, if have GEMPACK and know how to use it. You can create either GEMSIM or Fortran models. To create new EXE files (which run faster, cope with larger datasets, and can be distributed to others), you need the full source code version of GEMPACK with Fortran compiler.
